The Dynasty (it was more of a collabo album so I won't count it).
The Blueprint > Relapse
The Blueprint 2 < Recovery
The Black Album is better than everything except MMLP & TES.
Kingdom Come sucks.
American Gangster is a great album.
The Blueprint 3 is a poor album.

Em has 1 bad album, Encore. Jay has 1 bad album, Kingdom Come. Kingdome Come > Encore.
Em has 2 good/great albums, Recovery & Relapse. Jay-Z has the rest of his discography in this category. I'm gonna rank them.

According to this (my opinion) Em has the better album overall but the worst album overall too. Jay-Z has a bigger discography so take that into consideration.
Discography-wise: Jay > Em.
